I am currently editing my cover letter and resume and I minimized the font size on my resume. Does that mean I need to minimize the font size on my cover letter as well or does it matter?

Yes, of course, they have to be the same size, otherwise no one will read your résumé.
When writing a cover-letter and résumé you must make a professional presentation on paper as well, as, in person.
